Players can ignore this plea, in which case the Queen will try to save herself but it will be futile, as Shepard activates the acid bath easily and kills her. Mass Effect 3 is where the decision to spare or kill the Rachni Queen can have a huge impact. Players also have the choice to leave the Queen to her fate. Her death could be caused by her injuries or as a result of the attack from her children.
She can become a powerful war asset and ally if she lives, but saving her a second time can have disastrous consequences. Using her biotics, Benezia takes the coordinates for the Mu Relay from the rachni queen's mind, drawing on the rachni's genetic memory. When Commander Shepard arrives and defeats Benezia , the queen sees the opportunity to appeal to Shepard for forgiveness, using the body of one of Benezia's commandos to translate.
The conversation gives the implication that the rachni queens are influenced by a 'sour yellow note', "a tone from space [that] hushed one voice after another", implying they were not fully responsible for the Rachni Wars. Wanting only to rebuild her species peacefully, the queen humbly asks what Shepard would do - kill her with the lab's acid tanks, consigning her to the "great silence", or free her instead. If the Rachni Queen is freed, she escapes into the wilds of Noveria, remembering the kindness Shepard showed and intending to pass those lessons on to her new offspring.
The turian Council representative is concerned that the rachni could challenge the Citadel again in a few generations, but Shepard can argue that this queen is not like her ancestors.
If she is saved, rachni workers are sent to the Crucible project, where they are prized assets for their engineering capabilities, industrious nature, and good teamwork. If Shepard did not spare the Rachni queen on Noveria, the Reapers will artificially construct a Queen thrall in order to control a rachni army.
Shepard can choose to spare this artificial queen even if the Commander killed the real queen. This queen will eventually betray Shepard, taking the Rachni Workers War Assets away and decreasing the numerical values of some Alliance fleet War Assets.
The effects are minimal. Only affecting war assets to a small degree. Regardless of choice Grunt survives if loyal in the previous game, if not loyal Grunt only survives if sided with. On a side note ik a little late if you save the krogans you receive a drunken email from Grunt and Aralakh Company praising Shepard and ryncol doesn't affect war assets.
